The vSNES overlay seems to be the correct one. Apparently, bsnes-rawpalettes shows transparent overlays with their correct colours too, but with transparency activated and against a black background (which is why it's always darker than vSNES). vSNES on the other hand has transparency deactivated and shows it raw. I also assume that the other transparency effects (water overlay, forest canopy) behave the same.
Edit: This sheet was created before I discovered bsnes-rawpalettes' tile map viewer, which behaves like vSNES with separating the the tiles from the bg. Just deactivating layers on the other hand blends the layer against black bg, which isn't correct but looks closer on what you see ingame.
