My headcanon is that the reason Bowser's Brother has the same color scheme as Bowser in this game's version of The Lost Levels is because he's an Impostor Bowser like the other ones seen throughout the game and he's disguising himself to trick the Mario Brothers into thinking he's the real Bowser in a similar way to the other bosses

They're the internal SNES palettes, Mister Man just moved two palette bars just next to each other for each row of enemies & sfx.
Every sprite uses only one of the palette bars, though (and also not all the colours, so the devs can use them for a wide array of enemies).
Each of these palette bars has usually 15 colours a sprite can use, but Mister Man included all 16 which means the (useless) transparency colour from the grid boxes is also there.

These palettes are confusing.

the koopas are ugly

@QuadFactor, Yup! Turns out the whole time he actually has an unused color palette in the game's data for SMB/TLL which is strangely in the North American version only. It's the closest more modern-ish look for Bowser's Brother based on the Famicom colors! It's all thanks to Mattrizzle for posting last year, which I noticed this year!

Hey Doc, Bloopers have the same colors above and under water in this game.

I feel it likely had something to do with the colors as they would appear through the blue water masking, as making them pink might make them stand out more. Or something.
Actually, they especially stand out in the LL athletic levels, and those are the same coded objects there, so.....
