Fact: The coin counter is present here as these sprites got overwritten and can be used in the 1-up tricks, starting 13 consecutively.

It's more than this: The game is unable to display the status bar since it enables Mode 7 (which only allows for one background layer, in this case, Bowser) through the whole screen instead of just below the status bar. Of course, you're still right in the end since all the other information are irrelevant (or in case of the timer, even disabled), I just wanted to explain a more in-depth reason for why that's done.

i think its because the other stuff isnt neccesary during the fight, only the item box is

How come only the item box shows up during the fight with Bowser?

The big #2 and 3 and are missing part of the outline.

The points and 1-up tallies are missing. I was thinking that the unused coin tallies would be added as well but they are part of the SNES Test Program.
