@Barrett I don't get what you mean...

If it's about the 64 tile limit for sprites that only applies in game (and not the ROM), then it is either well designed to make sure that there is some breathing space or more commonly it drops tiles once it gets to that limit. When you see parts of the sprite flash or even sprites themselves flash, it is called sprite flicker. The NES does suffer from sprite flicker, so does the Master System, even the Genesis and the SNES it can happen. There are a few ways of getting around this, you could have some of or most of the sprites be part of the background. It is usually used in bosses but is also used in a few Master System games on the cost... of... making... the... game... run... really... slow...

Also not all of them on the sheet is on the screen at a time, you generally only get a few enemies and bullets or just seeing one of the larger enemies. Due to the limitations of the NES and the game like most NES games has to use a mapper to get around the 40kb memory limit, the game is constantly adding and removing tiles. You usually don't see sprites get added (unless you go into another room and the enemies pop up) but you do see them getting removed when you kill enemies, bullets disappear or blocks where they break away.

If it's about all of the sprites on the sheet. Well... Tiles get reused, they can also be horizontally or vertically flipped meaning that it wouldn't take up as much space in the ROM. Also Mega Man 6 is a late NES game so it would have had a larger cartridge, so late that it never officially came out in PAL regions.

Looking into the ROM and Capcom was sloppy wasting quite a bit of space (lots of blank space, square blocks, checkered blocks, mentions of ZAKO, all not used in game, even a bit of leftover Japanese, probably enough space to squeeze another level or two actually)...
