The GBA couldn't handle 3D polygons so the SMA devs had to screenshot the game over animation frame-by-frame from the original SNES version of this game

The GBA can handle 3D as evident by the various games and demos as well as a cancelled racing game by Shin'en that used polygons however it would have to be done in software (like how the Genesis, Amiga and the ZX Spectrum handled 3D), yet you're right as it that it doesn't have native support. Also there were reports that Nintendo didn't have a SNES emulator ready at the time (why Metroid Prime was going to have Super Metroid yet only had the original, Super Punch Out was an effort by EA), so they had assets to the original and recreated them with the possibility of still having the source code for reference (or actually playing the game on a Super Famicom). They could have used SNESGT though as it would have been the only Japanese native emulator but not sure whether it had SuperFX2 support back in 2002.
